چکیده

We investigate the validity of a Markov approach for the motility of kinesin. We show in detail how the various mechanochemical states and reaction rates that are experimentally measured, can be used to create a Markov-chain model. We compare the performance of this model to motility data and we find global similarities in the load and ATP-concentration dependency of speed and mean run length. We also discuss the relation between the experimentally found stalling behavior and thermodynamic expectations. Finally, the Markov chain modelling provides a way to calculate the mean entropy production and the (power) efficiency.

Nonequilibrium Energetics of Molecular Motor Kinesin

Molecular motors are nonequilibrium open systems that convert chemical energy to mechanical work. Here we investigate the nonequilibrium energetics of a single molecule kinesin by measuring the motion of an attached probe particle and its response to external forces with optical tweezers. The sum of the heat dissipation estimated from the violation of the fluctuation-response relation and the o...

Analysis of kinesin mechanochemistry via simulated annealing

The molecular motor protein kinesin plays a key role in fundamental cellular processes such as intracellular transport, mitotic spindle formation, and cytokinesis, with important implications for neurodegenerative and cancer disease pathways. Recently, kinesin has been studied as a paradigm for the tailored design of nano-bio sensor and other nanoscale systems. As it processes along a microtubu...

On the motion of kinesin in a viscoelastic medium

Kinesin is a molecular motor that transports cargo along microtubules. The results of many in vitro experiments on kinesin-1 are described by kinetic models [1] in which one transition corresponds to the forward motion and subsequent binding of the tethered motor head. We argue that in a viscoelastic medium like the cytosol of a cell this step is not Markov and has to be described by a non-expo...

Monte Carlo Analysis of Neck Linker Extension in Kinesin Molecular Motors

Kinesin stepping is thought to involve both concerted conformational changes and diffusive movement, but the relative roles played by these two processes are not clear. The neck linker docking model is widely accepted in the field, but the remainder of the step--diffusion of the tethered head to the next binding site--is often assumed to occur rapidly with little mechanical resistance. Here, we...

Impact of Structural and Dynamical Complexity on Kinesin Kinetics

One hypothesis for the onset of Alzheimer’s disease associates the aggregation of excess tau-protein on microtubules with the hindrance of cargo transport by molecular motors. This hypothesis has motivated experimental and modeling studies of kinesin procession in the presence of such obstacles. Very recently, it has been shown that kinesin?s neck linker length is closely related to its ability...
